Check your vehicle settings. Each key has its set of vehicle settings.
While i agree with each key having its own settings, I would have to disagree with the mileage to key issue. The mileage is coded to the car and should not and I would think could not be coded to a key to read differently. In the E46 you would need to flash the EEPROM chip in order to eve change mileage and i know that E60 is a bit more complicated than that. While I was having an LED on my cluster repaired I had a spare cluster put in and sure the MPH didn't work the mileage was in the 20K's. Although I only drove about 60 miles on the temp cluster the computer new my original mileage.

So as far CKM (Car Key Mem), yes each key does have its each setting but should not be doing what you were. Unless there's something going on here as far as a coverup. At the dealer what they do is get your VIN and code the key to your vin (I assume you have comfort key fob) and then you pickup and that's that. For me I do not, I have standard 315MHz key and it works for my comfort access settings fine and I have used a blank key, cut it to my car and have taken out the insides of the remote of a functional 315MHz key and programmed to my car. Once working, I had the key cut to the original key's specs. I've done this on my E39, E60 and E46 and have never had the mileage issue like what you're describing.
