Well, the '06 3.0 straight six is a revised engine whereas the 4.0l V8 is older...
I think the V8 revs up to 6,500rpm and straight six goes up to 7,000rpm (at least mine does).
And I don't know where you got the 0-100/0-62 in 6.9s for the 530i but I'm pretty sure that figure was for the first generation 530i. The Sep '05 to '06 was the 2G 530i with the power output of 190kW.
But I guess the 540i is more rare for two reasons -
(1) Many people opt for the 550i instead (when going for for V8 5 Series);
(2) They don't make E60 540i anymore.
But maintenance and bang for buck-wise I suggest 530i. I test drove 540i and didn't see that much of a difference in performance - although I preferred the noise.
