I programmed mine a few months ago, and the car has forgotten the codes since. I did have a new battery put in, but the openers worked fine right after. But a few weeks later the right button didn't open the right garage, and then just a few days ago my left garage door button went dead. Back to the hand-held for the new few months.
I'm sure the manual explains it but it should be fairly simple. You hold buttons 1 and 3 (just not the middle one) down for 20-30 seconds. Once the red light flash rapidly it's ready for you to select and program one of the desired buttons. Take your opener and hold it a few inches away (I think the manual says 4 inches or more.. but people report it needs to be closer) and then press your opener and the button you want to program at the same time .. and hold it. Once the light flashes rapidly again you should be programmed. Unfortunately the thing won't pickup the signal to open the gate to my condo complex.

I've had my e90 m3 since february and still could not get my garage door opener to program on the homelink control...granted i didn't give it too many tries as my e60 program rather easily just as the manual described. Since reading this thread again I decided to give the homelink another try, here's what I did this time around: (and yes it worked)
1) Clear the homelink control on the mirror via holding 1 & 3 until the lights flashed quickly indicating all previous programed keys are cleared
2) push the learn key on the garage door opener base, immediately followed by pressing key 1 on the mirror and the garage remote button. Took about 10 seconds but the light when from flashing slowly to quickly, indicating it's been programmed (per the manual, this should be it, however this is not the case as by my previous attempts key 1 was not programmed.)
3) Immediately after seeing key 1 flash quickly I returned to the garage door base and again pressed the learn button
4) Immediately returned to the car, pressed key 1 and the remote garage button, initally the light flashed slowly, but after a few seconds again started to flash quickly indicating the key has been programmed (again). Voila,
5) Key 1 on the mirror now opens and closes my garage door.

i have successfully programmed the first button to open my garage (using the two step method).
the second button i programmed to open my mom's garage.
i am having problems programming the third button to open my dad's security gate at his apartment complex though.
my dad's remote is a Linear DT-2A 305MHz transmitter.
i have noticed when i hold the remote up to the mirror and press button three simultaneously while holding down the transmit button, the LED in the mirror never ever blinks. it just stays solid the whole time.
if the LED does not ever blink, what does that mean? is it not reading the transmitter? is it doing anything at all?

I saw that in the manual and I in turn held the remote like in a trillion different distances and angles.
it seems like programming the homelink is different every time for me depending on the opener. i finally got it to work in a home i used to live in via the instructions in the owner's manual. i just recently had to program another homelink button for my mom's new garage opener. using the instructions in the owners manual and homelink's website exactly did not work even though it worked before with a different opener.

- press the desired remote button and the desired homelink button to be programmed.
- instructions say the GREEN LED will immediately start to blink slowly. that did not happen. it stayed solid the whole time.
- then it says if it does not slow blink, try repositioning the remote. i repositioned it all over the place but to no avail. still solid LED.
- i then read where a lot of people had to touch the remote behind the mirror.
- i in turn touched the opener remote to the back of the mirror (this was crucial).
- after about twenty seconds, the GREEN LED started to blink slowly. previously it never blinked slowly even after several minutes.
- after about five additional seconds, the GREEN LED started to fast blink.
- i released both buttons.
