$1000 sounds about right for being done by an experienced indy. Make sure the aluminum bolts are also replaced with new ones.

I changed the water pump and thermostat [on N52] over the weekend. I raised the front passenger side wheel with a jack - with that I had enough space to work. If that didn't give enough space, I was going to put the front end on ramps.
Removal of the hoses took some time because they were stuck on the thermostat and water pump. After working at it, I was able to release all hoses. Entire job took me about 2 hours. I removed the bolts on sway bar bushings and that allowed the anti-sway bar to be dropped. That gave more room to work with. Lined up all the all hoses before tightening the bolts and hose clamps. Having gone thru the job once, I can do faster next time, if need be.
My car has 125K miles; I replaced water pump and thermostat as a preventive maintenance. I bought Pierburg WP on amazon for $342. Thermostat for $70+.

Well, I have chicken out on this one! I have someone from work who will change it for me. The cost on the N54 pump is 650.00 list. I got one for 349.00 and therm, bolt and coolant was 100.00. Not a cheap fix for the N54...!

I ended up having the work done by someone experienced. The overall cost came to $650.00 total.
Pump- 350
Thermostat, bolts & coolant - 100
Labor - 200
Overall not bad and my hands didn't get dirty.
