Does that mean the CAS module figures out the VL2020 battery is at 90% charge and then kicks in to charge it to 100% (which counts as one of the 1,000 charge cycles)?
If so, now we need to figure out how long (or how many days) the VL2020 can hold a charge before it drops to 90% charged?

You say your FOB is 16 years old and working good.
How about your second FOB key that is not used often?
Is that second key also holding a charge after 16 years?

1000 cycles would take longer to reach if only allowed to discharge 1%. How ever many years it takes to fail though, just replace the battery.

I bought my 2010 E61 with 131K on the odometer it is now at 137K. I was told it was the original battery. Still working fine. I don't know if you can code out the charging function. But just to get that coded if it is an option will cost you X amount of money as well.

I did get replacement VL2020 and soldered it in and it works to start the car, holds charge, etc. !! New problem is that it will not lock/unlock the doors or open the trunk. I've tried every solution I could find to re-initiate it (ignition position 1 for 5x, then holding the unlock down while pressing lock 5x, etc.) but nothing works. Any suggestions? I've come this far, I really don't want to pay the dealer...

When you adjust the seat and steering wheel the key FOB should retain those settings.
Is the FOB retaining those settings?
You mentioned, the new VL2020 battery has a new problem it will not lock/unlock the doors or open the trunk.
Is it possible:
- the FOB circuit board got damaged when you split the black plastic cases?
- could you have spilled solder on the FOB circuit board while replacing the battery damaging the door function?
