I'd go into the dealer and ask them about a valvetronic lift heigh reprogram. It definitely wont hurt. Do you know the code that was stored?

Is it just me or does that sound like a Diesel?
Maybe the valves are in need of adjustment? Shooting in the dark here...
How many miles on the car?

I have a 2005 545i with about 40K miles and have noticed rough idle and/or fluttering RPMs from time to time. Once I give it some gas, it seems to be better, but still shouldn't have that issue on a car this young.
Have any others find solutions? Do I get some new plugs as the first troubleshoot?

Do this for 2 tanks and it can help a lot. That's what I did with my 545i and it worked very well. American style of driving is slow with low low RPM's....exactly what these engines WEREN'T made for.

The first trouble shoot for me would be to but Chevron Techron into the tank (the same additive that BMW sells, just rebranded), wait for the car to warm up, and run the HELL out of the car.

I am currently having my lifters replaced with that SIB. Just brought the car back in to the dealership this morning actually. Rough start/idle and increased emissions message. Normally is a $6000 repair. I will still have to pay a smaller amount though.
