UPDATE:
Today i had time to do this:
DIY: SSG / SMG Leaking Slave Cylinder Repair. - E46Fanatics
Which solved 80% of my problem. After putting everything together, + top up hydraulic fluid, i closed and opened the car like 10-20 times so the SMG pump starts pushing the fluid around into the cylinder too.
And guess what?!
The car moves like it should move!
The only thing is that i`m still getting the Transmission Fault and Service Engine Soon (increased emission) lights on.
I just have to find someone to scan my car with one of those fancy computers to see what i get for errors.
Anyway, i`m happy the car moves like it should. I missed my E60!
I`m sure its the gearbox position sensor

Now i get these errors:
4f75 error gerbox, take in of gear/shift not successful or not possible
4f74 error gearbox, unintended take out of gear
4e8e error shift lock
4ef5 sensor selector angle
Sometimes i cannot start the engine saying that i have to put in N but the display shows N. Car connected to one of those SNAP-ON scanners it shows that the transmission is in 3-4gear.
If i disconnect and reconnect the battery, the car starts and drives normally for 10-15min.
Could it be the sensors located on top of tranny?

Is there a way on changing these without taking the tranny out?
