OP - if this is still happening it could be the clutch pedal bushings are worn. I took my 550 in for similar issues & they replaced the bushings under warranty. Smooth as silk now...

My Ride: 2008 535i: June 6th start build, complete June 17th, at NY Port July 5th, at dealer July 10th, took delivery Friday July 13- Plantimum Bronze/Natural Brown Leather/Light Poplar, Sport Package, Sport Auto, Active Steering, Premium Package, CWP & PDC. Dinan Performance Software 384hp & 421 ft/lbs.

Its a known issue with the 550's. Your car is still under warranty, I would bring it in. Some dealers can fix it, some not. Do a search in this forum because its been covered extensively.
