BMW just released a new interface, which might charge the iphone too. If not, there is an adapter called scosche you can purchase that will allow for iphone charging.

I have an 06 550i with no Nav and no cd changer. Also tested the MP3 and it doesn't recognize them.

So based on my reading, I will need to get the Mp3 thing done under warranty and have the dealer activate the IPOD also.

How much am I looking spending at the dealer for to activate the IPOD? Any experiences?

Do get the cover. You can cut out the back of one of the two depressions and slide the smaller end of the OEM ipod cable back through it to hook up to the box. SEcure your work with a rubber grommet and it will just have the cable coming through. The rubber grommet is pressed snug all around by the cable - looks great. Also suggest you may want to skip the hole cutting and connect the cable instead to a spec dock and install that in place of your ash tray (on a 5 series anyway...). You place your ipod )or iphone) in the spec dock when in use, otherwise close the cover and hide the whole deal...
