I have the auto function on mine, and it does automatically close the cover when the boot lid goes down....at least it did until 3 days ago. It's been stuck in the open position ever since and I can't physically push it down. Can't see a bleeding thing out of the rear window and it's driving me nuts! I've got it booked in next Tuesday under warranty so if I find out what's up I'll let you know. With it being an electrical operation, I wonder whether it's as simple as a fuse?
Try removing the cover from the back position, closing the hatch once and then putting it back in place.

I'm sorry to sound thick, but I'm not sure what you mean by "removing the cover from the back position"...could you clarify?
Thanks for your suggestion by the way!

At the back of the car you can pull the cover down and let in wind all the way into its case.

Unfortunately its stuck solid. Feels like the electric motor has stopped and it's impossible to pull the cover down. I'll let you know what the dealer says tomorrow

The cover both opens and closes automatically on my 08 touring. So far no problems.

So, I took it in today and the problem appears to be a seized motor which has now been freed up and the wire relocated. Something tells me if it wasn't under warranty it would have been a new motor, but that may be too cynical.
I asked them whether they hit it with a hammer, but they said it was a bit more technical than that! Perhaps it was a special hammer that I wouldn't understand...?
Anyhow, it's fixed now.

As I wrote before, I had exactly the same symptom and it was fixed with a reprogramming. I think symptom was related to car going to sleep mode after 20 min standby. For me this happened when I let tailgate open for an hour....

I just got an '08 wagon with the power liftgate option. The cargo cover operates automatically, but I've been wondering how long it will take until something breaks in there. It seems like the motor strains to pull that cover back down.

Good point. I've noticed that as well. Will try to get it addressed during my next visit to the service center.

My 2008 535XIT tail gate works fine.
