More modules under the spare? Jeez. Il check that out tomorrow in daylight. What ever is under there, would it trigger all these things? Again, PDC is my least concern..

General e60 info, and some specific to E61s. Tailgate hinge wiring can also cause a raft of issues, although yours sound like water intrusion.

Some updates, mostly good I think-
Roof drains are clear. Cleaned out the ends, they were not bad. Poured water into the outer tracks & it drained out the bottom of the bumper on both sides. Rear section of the glass roof rattled when you closed the doors, and when it was open, since I got it. I fiddled around and realized the spring loaded thing it sits against at the rear didn't seem to be contacting the glass. Adjusted it a bit, and much better. This may also have reduced chances of water.
Under the spare tire seems thankfully very clean. No signs of water at all. All connectors were clean on all the modules. The only ones that were less than perfect were a couple wired on the 3-pack of relays, two pink-ish and one light green, had some residue on the wires where they connect. I did not troubleshoot them, I was tight on time since I did this before work.
Also, the place where the rear wiper was loose, so I tightened that up. I suppose water could have come in there as well. And the traces of water I did see were in the plastic cubbies, so I guess it could have run along the hatch to there?
So what do those 3 relays do? Could that be connected to all this? Or is this looking like a coding issue?

If you haven't run a check with INPA or iCarly yet, you will chasing your tail. INPA cables are cheap on eBay. ICarly runs on your iPhone or Android, and you can check for maintenance codes with either.
"Coding", on the other hand is completely different. It enables new features on BMWs thru manipulation of options in module firmware. Coding doesn't arbitrarily change by itself.
In your case, you need to check for maintenance/trouble codes. INPA or iCarly will check every module on your car and tell you all faults it finds. You'll chase your tail until you do so.

Awesome info. As mentioned in from an Audi background. Vag Com is an awesome program and I have a few friends who are techs at dealers. I'll see if I can get those apps.

No, coding of modules doesn't arbitrarily change.
VagCom/VCDS is for Audi/ VW. INPA is similar for BMW, but is actually a BMW application.
If you have an iPhone or Android, get iCarly. Worth the money and easy to use. You get the app from your phone app store, and the iCarly adapters are sold on Amazon.
