We have exactly the same as you - thanks for the tip.
We usually bung ours on the Idrive shelf.
I'm really impressed with the FM transmitter - makes my standard (Not even HiFi) system sound loads better.

Aux in sounds loads better than itrip.
Compared itrip to CD and there's clear loss in quality to my poor ears.
I find it hard to tell the difference between aux in and CD though, but it's important you use dock connector, top output of an ipod is poor quality for headphones only.

Even with the aux input, you don't have the ability to control the iPod via iDrive or the steering wheel. IF they ever come out with an iPod interface for the E60 (in which it will be questionable whether it can be retrofitted with currently manufactured E60 electronics), that will power the iPod and allow use of car controls, however, still, song information will not be displayed on the iDrive.
The answer may be the rumored Bluetooth iPod! With a Bluetooth iPod, theoretically we should have full functionality and features that are available on the iPod
