I recommend you don't do it. It's totally a painful task. All you should do is replacing underseat sub and add an amp to drive it.
If time rolled back, I wouldn't do it again. Too much work and tired. It took me more than 40 net hours to complete the project because you have to rip interior apart from seat to door panel.

You can do it by utilizing a JL Cleansweep. After the signal goes through the factory amp and comes out as regular speaker signal, the cleansweep takes all the outputs and "unprocesses" the factory distortion and sound level break-up. It restores almost a straight distortion curve. The cleansweep send a signal to any desired amp. I think you can figure it out from there.
