I do not want to go off topic, but worth mentioning, my previous BMW (an E39) I had to dispose of it for a third of the price I bought it for after 20 months. During the time I had it, it spent over 3 months at their garage trying to find a rough idle problem. After coughing up about 10,000$ I was still the proud owner of a BMW with a rough idle engine problem!

JUST TO CLARIFY.
It seems that the coding the car needs is only to enable it to play mp3. Ipod or no ipod.
BMW would only fix it if your car is under warranty;- 50,000 miles or 4 years. I am out of it.
If I only knew this, I would just enabled the mp3 and left the changer. In my previous E39, had an alpine changer and it was great holding hundreds of mp3`s. I agree that an ipod is more versatile but this mess I found myself in, could have done without it.
I will post which way the thing goes. FYI, I have linked the service bullettin I unearthed.

I fully understand your concerns now that you mentioned the previous BMW, i am lucky with my local dealer as I have known the service and parts staff for nearly 15 years now. When i fitted my Ipod kit i had big concerns about how successful the software update would be, there is a member on here who had to replace a faulty control unit that only showed up after they started the update. It wasnt cheap either. My update was done in less than half a day, my software is now August 10 2006 instead of March 03 2004.
I have no regrets about my kit or the software update, having the ipod working through the idrive is really good. I am now saving up for a Gateway 500 so I can add the bluetooth module.
