Is the USB interface the same as Ipod interface?

I m in Aust....and got a 2006 e60 (540i v8, not sure available in US)
it doesnt has the usb port under the armrest...coz...i believe it only available for verison post 2007 (after facelifed model)...
would anyone know can that be done aftermarket?
i tried the factory ipod intergration....but asked me to pull out & disconnect the 6 cd stacker in the glove box...which i dont really wanna....
i m looking at a way to plug my ipod + keeping the stacker...
any help would be much appreciated...
