Ive looked in my manual about 10 times and was wondering is it normal for the trunk to open only when all doors are unlocked? My wifes 325i trunk opens regardless doors are unlock or locked.

Alarm is unlikely to have anything to do with it. It will turn off trunk/boot monitoring if you open with the remote.
Are you sure you are pressing the right button on the remote, and holding it down for a couple of seconds? (Sorry for stating the obvious, but it's the one with the boot/trunk image on it, furthest away from the blade)
If so, have you tried with a second key (just in case the button is knackered)?
Does the release button inside the car (if you have it) work?

I can open the trunk (boot in the UK) of My car (530i M Sport) with the remote whilst the doors are locked. I have recently had a 520d E60 on loan and I could not do that. With the loan car (which was 6 months newer than mine) I had to unlock the doors first before opening the trunk.
Maybe this is a dealer programmable function, as there is no way it could be done through the i-drive.

I can't figure the trunk release on the key out. Sometimes it works, sometimes it doesn't. I guess I have resigned myself to not sweat the small stuff. The car is an AWESOME drive.

It can be more of art to get the remote to open the trunk. Has been a topic of discussion here many times in the past. What most have found works is that you have to hold down the button for a "one thousand one" count to open the trunk. Any shorter and it doesn't open and much longer and you set off the panic alarm (at least here in North America).

On delivery I was told to hold the trunk button for 1.5 seconds and release. I've never actually tried it because I just touch the pad on the trunk itself.
