Strange Water Pump behavior

My Ride: Black 2006 BMW 530i with sport and prem package, staggered 124 wheels, 50% tint, AC Schnitzer aluminum pedals, black interior w/ alum trim set, M style body kit and sound upgrade: Alpine PDX-5, PXE-H660, sub, MBQuart speakers.
Strange Water Pump behavior
After getting "high battery drain" messages for 2 days the battery finally died, so I thought it was normal since the last time I replaced it was 4 years ago.
However, the next day, the new battery drained completely, so obviously it was not the battery. The electrician spent 2 days trying to figure out wtf it was. There was somthing that used up the battery while the vehicle was parked and off, sleeping or whatever.
It was the water pump, for some reason it was on an off, until it used up all the battery charge and the car wouldn'd start the next morning.
Has any of you had this issue before? Do you know if it's a water pump issue or a computer issue, that sends the wrong signal to the pump?
The mechanic says the water pump needs to be replaced, but the pump is working, it's just the sensor that makes it start that is off. As a quick temporary fix he installed a relay so there's no electricity going to the pump when the car is off.

Well the guy says the electric sensor is located inside the water pump, it's all one unit. If anything goes bad the whole thing has to be replaced.
But is there any way to exhaust all other options first, like a software check or something like that?
