I too had that sunroof rattle and it was fixed when I took the car to have the sunroof seal replaced. If your car's under warranty, I recommend this as the least painful way. You may also want to look through the section of the e60.net with all the service bulletins - you might find something there
BMW service bulletin to replace your sunroof seal if it's under warranty:

Might also try a recalibration of the sunroof for grins.
If I recall you just push and hold the sunroof switch in for 15 seconds, it'll tilt up even further and start a recalibration routine. Note that during that time no anti trap features will be active so don't put your hand in the way of the sunroof
Not sure its going to help, but worth a try.

Also, when starting up the car, sometimes on the dash I am now getting a warning light that looks like a sunroof symbol - but I can't find this symbol in the owners manual. When this occurs, the consol screen also has a message referring something to the effect of "sunroof anti-trapping".

I tried this, but now when the sunroof is open it won't close fully - when I press the switch, the sunroof only closes about 4 inches, so that after it moves the 4 inches I have to press it again so that it closes a further 4 inches, and then repeat this process until it is fully closed.

i had that same thing happen to me...when recalibrating your sunroof be sure not to let that button go because then it will stop the recalibration and will trigger that light on the i drive. to get rid of that light make sure that the sunroof is completely closed and retry the calibration and do not let go of the button.. once completed turn the ignition off and then back on. the light should be off.

ya, when recalibrating you hold the button until it is complete, otherwise it will stop and you will have this notification light on the idrive...im not actually 100% positive but the recalibration is if you have any malfunctions in the sunroof system or if your anti trap sensor is not working correctly or not working at all.

I kinda doubt it's only the seal that's causing that.
