I think I have the same sound. The only time it makes noise is at an idle. It isn't loud enough to hear if the car is moving so I don't if it does it then. I had a transmission guy I trust listen to it and he said it was the transmission input shaft. The throw out bearing only makes noise when the clutch is in.

In your case I would slowly push up and down the clutch pedal to see if the tone changes, I suspect your throw out bearing is bad and riding on the pressure plate.

I hear a rattling noise when the car is at operating temperature sitting at idle. I have an automatic. If I place the car in neutral or park the sound goes away. The transmission performs without any trouble. Something loose down there maybe?

I have a '08 535i 6-speed. It has done that exact same thing since new. I describe mine as "gear rattle"....and mine seems to disappear when you turn on the A/C...as well as when you press in the clutch. It has not gotten any better or worse since new. I took it to the dealer about several times. They said it's normal..."they all do this". As much as I don't like that answer...I actually think they are right. I've heard of several others who have the same problem. In fact, I posted about it on here about 2 years ago, and there was just a post about it a few days ago. Also, most of my manual transmissions in the past did the same thing...to varying degrees...my '95 525i 5-speed did it...not as loud though. Bottom line for me....I'm not worried about it.
