My advise to you is once you get the car, fix all the issues that you mentioned and drive it for a while and see how it goes. If things don't work well list the car and sell it. After all you got it for a pretty low cost, if you spend $2k - $3k on repairs, I don't thing it's a bad deal.

As I see it, you basically got what you wanted with some extras...
a 545 with the opts you wanted at a price that you wanted, with the issues and risks that you were aware of...
So, whats the problem?
I suggest that you first have the windshield fixed. Then take the car to a BMW dealer of your preference and talk to them about the creeks, overdue service and everything else that you have discovered and want to have fixed.
When you know what they not are willing to do under warranty you can come back here and pop any requests. I'm sure that our forum fellas will guide you with some of the stuff that you'll have to fix from your own wallet.
Good luck and enjoy your car!...in a near future.

I know one thing and that is even though it has the L7 option, I still need some more watts going through this thing. Any advice on door speaker replacements? Maybe a sub in the trunk?

If car is still under warranty call your local BMW dealership and set up an appointment ASAP. I'm assuming it is because it would not be smart buying a non warranted car sight unseen after one test drive. Tell them issues you notice and they'll take care of it all. The shifter chances are will come out of your pocket as will the rear tow plug (whatever you want to call it). But both minor. The shifter you can get off the net for quite a bit less.
Did the dealer you buy it from have any kind of warranty on it of their own?? You said all they sell is basically high end luxury cars. Almost every good long standing used car lot in my area has there own 3 month/3,000 mile warranty or something to that affect. They should not be selling you a car that says it needs service.
