I forgot to mention earlier, once installed the engine wouldn't even start. After putting everything back to "normal" that's when it ran real rough..a restart of the engine put it back to "normal".

The error msg goes away after 30-50 miles of driving (w/o SB in), so you dont need to take it to the dealer. Its nothing to be afraid about because the cpu is adjusting to the SB (however,you plug it in incorrectly). There are no defective SB really, its just that you plugged it in incorrectly and the Idrive recognizes it as foreign.

Yes, Ive installed in on all e60s (525,530,545,550). It depends on how you install it, especially if plug in correctly (no bent pins and tight fit)
Let the error message go away by driving it without the SB in, and try plugging in the SB afterwards.

Ok, on the 30-50 miles issue -- glad to hear that.
As far as I can tell, there's only 1-way to plug it in (male-to-female connectors and visa-versa). Do you happen to have pic of your installation that I could verify with?

Curious to know, what year 550i did you install it on?
