Sure, but most people will be a little hesitant to run anything more than a stage 1 set-up. Especially with the reliability horror stories. And you really need to understand any kind of street encounter. A stock 535i will not 'run with' a stock 550i. Its that simple. Were talking a 13.30 car (550i) @ 106mph to a 13.8-14.0 car (535i) at 100-101. That my friend is an ass whooping to anybody who know anything about drag racing, roll racing whatever. Your test drives even confirm it.
I wil give you that the 535i does feel more nimble. Was an 08 535i offered with mtech from the factory with the 19'' inch wheels? I assumed it wasnt, maybe im wrong.

What is the "stage 1" you are referring to? Dinan? There are literally hundreds of guys running JB3/JB4 setups without issue, the 335i guys are the primary reason for the abundance of performance options available for the 535i.
The 535i feels more nimble because it is several hundred pounds lighter and has twin-turbos that provide an abundance of torque available in the low and mid-range. In regular real world everyday driving the 535i really shines, imo of course.. The 09 and '10 model 535i sport package were available w/ the mtech bumpers and wheels, in 08 it had to be ordered separately, but then again the sport package was also ~$2,000 cheaper in 08 as well.
In regards to the CBR, stock it is 9.68 @ 138.8mph in the 1/4, 0-60mph in 3.47 & 0-100mph in 6.22.

Let's not forget the M-Sport suspension.
We all agree that a well modded 535i is a different story, and that goes for any car, but stock to stock is the issue, all I keep hearing is "but if you tune..." The deciding factor here is if you want to spend the extra cash for the better overall package. Out the box the 550i is the top choice. If all you care about is speed, the get the 535i and do the "$200 tune". Me, I want power and also all the extra goodies out of the box.

For $10,000 you get .5" wider wheels, PDC, leather vs. leatherette, folding mirrors, dimming rear-view mirror, & garage door opener. The Premium package side bolsters are already standard in the 535i. Again, I've never seen a 535i w/o the Premium package, so that leaves the PDC, .5" wider wheels and the thirsty v8.
The sport package stuff is another ~$2,000 more in addition to $10,000 premium you are paying.
Before the twin-turbo 535i, the v8 5-series cars always maintained a much larger performance advantage over the other cars in the line-up. Multiple reviews questioned the obvious redundancy of the 550i after the twin-turbo 535i was released, BMW responded with twin-turbo 550i in the new F10 and order has since been reestablished.

Again, where are your numbers from? Looking at both cars in the 1/4 from the same magazine (Car & Driver) shows the 550i at 13.7/ 104 mph and the 535i at 13.8/ 102 mph. Stage 1 is me just speaking in general terms. Stage 1, 2, Jb3/4...whatever were talking. My point is most beginning stages only bump hp by 30hp or so, correct? 30 hp will not make up a half a sec plus or 4/5mph in the quarter. A stage '2' or whatever would be needed. I may be wrong but this is what ive gathered in passing when researching without spending much time on the tunes for the 535i.
Its obvious why the 535i is more nimble, I understand that. Curb weight. But the discussion I chimed in on originally was the 'faster' of the 2 cars out of the box.
Btw, love the near 140mph trap out of the box with your CBR. Liter bikes are nasty.
