I have always turned the compressor off well in advance of arriving somewhere if I'm using AC at all. I don't use it much, not unless it's -very- hot. I found it sometimes can take more than 5 minutes to completely flush the condensation. Sometimes it requires 10 minutes or more. I run the fan without the compressor until I smell a vinegar-like odor. Once that odor passes, I know the system is flushed and I can safely turn the car off at the destination.

That's interesting. I just got my car back from the dealer for this issue, among others. They didn't say anything about a special tool, they just gave me a can of Sabesto and told me to spray it in the vents if the smell comes back. I will be taking it back in on Monday.
