There's 2 things you do when replacing a battery (code it and register it). Every battery needs to be registered. Registering tells the car there is a new battery installed. Coding tells the car there is a different size Ah battery installed. If you change the battery size it needs to be coded and registered. If you are putting the same battery size in then it only needs to be registered.

To be more specific; when you install a new battery and register it, it tells the ECU to reset the charge Slope for a new battery. As the battery ages, the ECU adjusts the charge Slope accordingly. If you use the old Slope on a new battery, it could shorten the battery lifespan and also affect your MPG. People who do not care about those factors choose not to register their battery.
