Finally got the oil level sensor malfunction figured out. After the third sensor replacement (original plus two), after re-programming the car to the latest BMW software, checking the wiring, etc. I finally googled enough and found the problem.
Red Line motor oil. I used the stuff on my air cooled 911 and kept using it with the E61. Swapped out to regular BMW synthetic (whatever the dealer had) and the oil level sensor malfunction has not returned. So if you have an N54 or other BMW, I would not recommend you try to use Red Line, it is high quality but just messed up my sensor reading. Not sure what about it messes up the sensor reading, but it definitely screwed up how mine was reading.

Replaced the turbos and installed AR catted downpipes. Rattle is gone, throttle closures are gone. Pulls strong. Re-flashed to stage 1 MHD.

There are little metal threaded rods with nuts that you use to set the height. They replace fixed length plastic stock pieces. Alternatively, it is possible to reprogram the system, but I did not go that route.
