Thanks for all the valuable inputs from all of you guys. Everyone made great points.
I'm going to do what Heiss5 suggested, go check with some stereo shops to see prices and what they can do. But I'll definitely keep in mind the advices from SubterFUSE and my530i.
There's a chance I may not do anything and save the money for a different sound......the high pitch whine of a supercharger!!

Spend about 800$ and get a sub/amp. Forget about 2-3k for some audio system that wont even sound 100%
A supercharger would sound sexy too

Remember that all stereo shop charges you MSRP for parts which is 40% more than online price.
If I were you, I'd love to hear your new exhaust sound. It's the best sound I've ever heard. It's much mellow and better than Ferrari , IMHO.

If you're deciding between a supercharger or upgrading your sound system I'd go with the supercharger. I mean the Logic7 is tight as is, so a supercharger would be sick.

I didn't mean that he should have them do everything, I just meant he should go listen to some different kinds of speakers and see what he likes and see what they would recommend for his car. Although, if you do spend that extra 40% at least you get a warranty on everything (parts and install), if you do it yourself you're SOL if something goes wrong.

mann if you got m5 you got the best sound system... YOUR ENGINE!!!... You should definitly trying to get exhaust to make perfect match like what other users suggested...
So dont spend on money to replace your whole speaker system and avoid chance of ruining your car...

How do I know which specific wires to cut into from the Logic 7 amp?
Can I just go by the color of the wires going into the subs under the seats?

In the Logic 7 setup the only way to do this is by taking the High Speaker out of the existing Subs and feeding them into you amp either via the High Inputs or using a Line convertor and then putting that into the Low Inputs. The biggest unknown in this case is the effect on the Logic 7 amp itself because it will no longer be driving the subs and simply feeding another amplifier - some amps dont like that and blow up if not connected to speakers.
