My Ride: 2005 BMW 535d Mport, Carbon Black, Black Leather, stepped M167s, Visibility Pack, Media Pack, auto dimming mirror, full individually updated 200 W amp and speaker package including new door panels.
I know this topic has been thrashed to death but just a quick bit of help would be great.
On a UK E60, I have a standard setup, (2 door speakers, 2 rear parcel shelf speakers + 2 subs under seat), and was wondering if the subs are wired directly to the head unit or do they have the small amp in the boot.

If you definitely have the UK spec standard stereo, then there is no Amp in the boot, they are wired from the head unit. As Bruce says, in parallel with the front door speakers.
Ideally I'd like to get somewhere near the sound of the Logic 7 in my E90 without too much money spent.
This looks like an option:

Perhaps coupled with some focal speakers to replace the factory ones...

Yes you can use these speaker to swap those in the rear parcel shelf.
