Put all-weather rubber floormats on top of the carpets?

Not dumb at all...I put the all wx mats down on top of the carpet floormats...more protection is better is my thinking!

I do the same, after all it's easier to clean rubber mats then carpet especially in winter.

Nope, I pull the carpeted mats and store them for two reasons:

1) The BMW all-weather mats have a different method of anchoring the mats to the floor than the carpeted ones. The carpet mats use a velcro type anchor and the all-weather mats use a hook that comes up through a hole in the mat.

2) On my E39s, I used to use the MacNeil all-weather mats and one year I put them down on top of the carpeted mats. In the spring, when I removed the rubber mats I found that they left marks in the carpeted mats. It took quite some time for the marks to go away (like when you move furniture to a different place in your house and there's dents in the carpets where the furniture used to be...)

For the E60 both carpeted and all-weather mats have the velcro type anchor. Thus if you put the rubber over the carpeted are not held by the velcro. Moreover are designed to fit the bottom of the car so you should go without the carpeted.

Right, the rubber things leave bad marks on the floor-mats.

So I remove them for winter and put them back by changing to summer tires again.

I'm with you buddy. I will pull the carpet mats out and put the all weather mats in. An additional point to the ones you made is if you keep your carpet mats under the rubber mats they have no chance to dry out or "breathe" and will get moldy.

I'm considering ordering a whole set from McNeil - I assume the new 550 takes "E60" mats? I suppose there's no difference to the floor on the different year E60 models? The trunk one-piece tray is great and it appears to fit very well.
