Not all that pleased with ipod adapter sound quality

I just got my ipod interface adapter coded to work today and I'm not all that excited with its sound quality. On my last car I had an alpine ipod adapter and it connected via a similar fashion as the BMW one and my songs that came from my cd's (cd quality...not downloaded low-quality garbage) sounded just as good as the cd itself. Conversely, when I place a CD into my e60 and compare it to the same exact song from the ipod through the ipod adapter function and its night and day. Volume is much lower for starters, more distortion, less full range of sound, missing the details...
I understand that when you load a CD into itunes and put it on your iPod it may compress it to some degree, however, I've got my settings to 'highest quality' as to limit this as much as possible. And like I said, on my last vehicle this discrepancy wasn't there...
Any ideas? Anyone else feel the same way? Perhaps I'm being too picky, but I thought the adapter was supposed to be much better than just an auxiliary output in terms of sound quality...?
