Do CIP Updates Affect Performance?

After reading ZNOD's history of CIP testing from early 2006, I'm wondering if there's a consensus regarding CIP updates negatively affecting performance? It appears that in ZNOD's case going up to Rev 20.xx initially slowed the vehicle, but it 're-learned' over time to regain it's performance.
I'm scheduled for a CIP update to address a tip-in throttle hesitation issue in early February but am having second thoughts as I read the history here. Any other first-hand experiences? I'm also planning to add Dinan Stage 3 software and SuperSprint exhaust at the same time so obviously don't want to compromise the baseline performance by tweaking the CIP to address a minor issue (or maybe a CIP update will improve performance...?).
