What does the A mean after the i?

Beens its an auto, yes there is such thing as a 545iSE, its the manual.

I always thought the A should mean Automatic? However, BMW seems to have deleted this because their new cars are Steptronic.

Also, just a wild guess, but does SE stand for Sports Edition?

There are none 545iA or 530iA in the United States, only 545i and 530i, at leat for MY 2004, 2005 and 2006

SE is some UK thing. No official BMW code.

SE is stands for Special Equipment in the UK. Quite common on the main BMW models (1,3,5,7) to have SE but its not seen on the rear badges. In the past SE models like on the E46 3 Series would mean having Climate Control, Automatic Dipping rear mirrors, PDC, Alloy Wheels. It generally means you have a few extra optional equipment thrown in for a bit more money. All UK E60s are SE models anyway.
