I had same issue after software upgraded last month. Used 2 master keys and reset memory settings. Forgot what exactly what I did. Anyway, it came back working normally after.

The standard 3 settings of High, Medium and Low for Climate Control have been moved into the Climate section of the I-Drive instead of the Vehicle Settings area.
The icons showing automatic climate control (bottom left hand side of screen with passenger icon) have disappeared on mine but may not on other vehicles possibly with Navigation.
My seats and steering wheel memory still works as before.
Can't confirm the other functions as I don't have them on my E60.

jtxc: Can you further explain what you mean by the seat and steering wheel memory does not work anymore? I had a problem when they loaded verison 11.2 but it got corrected with version 12.12. Let me know. Thanks

Our car was built the last week in July 2004 and has no RDS so I am guessing we are on v.12 but don't know for sure. My wife and I have very different seat, steering wheel and mirror settings and we had a lot of problems getting the car to remember them. We finally got them programmed into the memory buttons on the seat and they eventually stuck with the keys. I have since adjusted seat and wheel positions. My key remembers the seat changes but not the wheel changes. Have tried the method we used the first time with no luck. I just can?t get the wheel change to stick. Not sure why there would be a relationship between the memory buttons on the seat and the keys anyway as that would leave keys 3 and 4 out in the cold.

UltraPlanet: You may wnat to have your tech check the initialization numbers of the keys and make sure that they are different. If they are the same the car will think it is the same key and you will then have problems with settings not being separate.
