transmission issue and modules?

Hi Guys,
I was wondering if anyone could possibly help me.
a couple of months ago my gearbox oil pump failed causing catastrophic damage to the gearbox and torque convertor.
my chosen independent specialist had the gearbox, torque converter and oil pump and mechatronix replaced (remanufactured) and i got the car back...
however the car hasn't driven right since, with an intermittent slam between 4-5th when accelerating harder, harsh changes up and down and an intermittent issue where the gears don't want to change up or down without manual override.
the indy and gearbox specialist have had this back a few times already and have said the gearbox is ok, they also updated all of the software but the issue is still occurring, my indy told me this may be due to a canbus error with the LCM (light control module) which is showing an error and interrupting the learning process after they have cleared all of the adaption values.
has anyone heard of this before, or can shed any light onto what may be causing this?

I would double check your mechatronics sleeve did not any fluid inside when it was replaced. I changed my fluid and filter in my 05 530I and it ran like new again for about 15 mins and then it went back into malfunction mode. I ended up replacing the new connector sleeve with another new one, and it has ran fine ever since. its been 5 months and no issues.
