My 530xi arrived in port on December 12th. It is still sitting at the "Preparation Center". The dealer is telling me that a wheel was damaged in shipment and the car is waiting on a new wheel. Should I be worried about what "really" is wrong with my car? How can it take so long to get a new wheel?

Don't worry -- the prep center (VPC) is equipped just like the factory to remedy any/all issues with damaged cars. They can even do full body repair as good as the factory.

Bottom line: I'd be more worried if something happened to your car at the dealership, not the VPC...

Find out exactly what happened to the wheel!

It is not only the wheel but in a xi also the drive chaine
and the bearings etc. may have been damaged.

They should have new wheels on their shelfs!

Sorry for being this sceptical but experience says be promt!
