Roof Rack/Box help

My Ride: ED '07 530 soon to replace my ML500
previous: '00 540i6, '98 V70T-5, '95 318i, '89 Jetta, '79 Beetle Conv.
I have used a Thule box and their attachments for several BMWs, VWs, & Mercedes.
I have a trip comming up in a few weeks and since Thule does not offer a rack for the E60 I bought the BMW Roof Bars. The Thule boxes just clamp down on the Thule steel bars, but before I do this and drive 1000 mi I would like to know how the BMW Roof boxes attach to the roof bars, anyone?
The BMW bars are aluminum and I fear the Thule mount system will bend the BMW bars - and I can't spent $1000 on a new box right now

I have access to a machine shop and can come up with something if I could find out how the BMW roof boxes attach to the roof bars.
I do not understand why BMW changed from the great E39 rack system (that screwed into the rain gutter) to the new way either. I think the old way was better.

I know how the rack attaches to the E60, I have them sitting right here.
