Problems after a reprogram

I just got the car's software flashed two days ago, to address some rough idling issues. I paid 250 for that because I am out of warranty and I cant say that notice that much of a difference after the reprogram. The rpm needle still jumps a little when sitting idle, but it is better then before. That is not even my issue. Since the reprogram I have had several things happen.
1. I got a increased emissions fault *** this is the one that is really bothering me**** (no I didn't not just get gas so the cap is on tight, however I am low on gas if that makes any difference)
2. Service needed for the air filter in 800 miles, which I don't remeber what the number was before, but I am sure it wasn't anywhere near close to 800 miles.
3. I got another message about the window "pinch" safety thing has malfunctioned.
So here is my questions.
Can a reprogram cause things to screw up and throw up crazy inaccurate messages or where all these things already really wrong with my car and the old software was malfunctioning and just wasn't giving me proper information?
What can cause the emission warning and how much potentially am I am looking at paying (worse case) ?
Can Auto Zone or one of those store tell me what the fault is so I don't have to pay bmw 100 for them to tell me it really wasn't anything really wrong?

My ex-collegue is BMW mechanic and has been for 28 years. He doesn't reprogram cars, unless he absolutely has to.
He told me that he had to replace the CCC in a couple of cars, because of the problems after a reprogram!
