Just got my dealer to resolve my rattle on the passenger door. I discovered that the rattle was coming from the passenger door button (one which goes up and down) when going over bumps or when closing the driver door. Not sure what my dealer did as the person who did it had already left when I picked my car up.
I have noticed that the button is not as high as before when up and disappears within the door panel (further than before) when locked. It definitely seems less loose than before, so the rattle has gone for now but not sure for how long though <_< Have to keep an eye on it.

I have noticed that the buttons on newer E60s in the showrooms are not as loose and seem to be better built. The doors seem a lot heavier compared to earlier E60s like mine
