I am an experience VW/Audi guy from previous cars and I always had a scan tool. I was able to hook up to the cars computer using my laptop and would be able to perform a whole bunch of functions from clearing codes to readapting the throttle body to recording data. I used to use Vag-Com made by www.ross-tech.com. That is just for VW/Audi though.
I found this site (http://autoenginuity.com/index.html) which appears to offer this same feature for us BMW owners. Has anyone purchased one of these? I am not even sure if this product will work with the E60.
I think that these scan tools would answer alot of FAQ we get here on the forums. We probably could see what version's our cars are running.

I have one, but with general OBD-II softwares are very simple and are not very helpfull. Softwares are the weak point. If anyone know good SW let me know.

Jon, aren't Ross-Tech developing a BMW version? (I'm an Audi VAG-COM user too ;-) ).
