A newbie with a flat spot

I have a little problem that's spoiling the enjoyment of my car which is a 2006 520d manual, 60k, full BMW history. My problem is a series of flat spots; the acceleration is not linear on full throttle especially when accelerating hard from low revs. It's as though the acceleration is stepped, it goes a bit, then levels off, then goes again and so on all the way to the red line. Part throttle it's fine, motorway cruising is good & if I floor it above 3000 rpm it appears OK. FYI, I also run on Shell diesel, not supermarket stuff. It is due its third oil change in 1600 miles & I notice in the handbook the air & fuel filters are changed at this service too, so would this rectify my problem? Any ideas anyone?
