I got the error saying that my filters need to be replaced. If I order these
http://www.germanfilters.com/2005-bmw-545i...al-p-44093.html and install them will the message automatically reset itself or does the dealer have to reset something?

Must reset it after you install the new ones.

If you do a search on here it will tell how to reset it. Its very easy and quick. You do it using your odometer reset button.
