The manual in the m3 isn't that bad.. i've not tried 545i with the manual transmission.. i suggest you should go to a dealer and try it first instead of only asking for people's opinions..

Steptronic. If it's the 530, get a manual. Easy choice. Not many folks want to shift gears in a 4000 pound luxury sedan that will already throw you into the back window if you punch it. I realize that most folks on this board might; however, that's not most folks.

I have a steptronic, and I regret my decision. The main reason I got is was because my wife cannot drive a standard.
My last BMW was a manual, and I miss it. The closest I can get to the feel is in DS (sport) mode, but I find the manual shift mode with the steptronic too slow.
If you really want to enjoy the car, their is nothing better than a manual transmission. The control, the pleasure of revving the engine to redline right when you want it, what could be better! Driving a V8 like that is almost as good as sex...almost.

MANUAL:
-Maintenance should be less than the other 2.
STEPTRONIC:
-Better resale value, (at lease a larger audience).

Resale will be better. Most of the manuals sold are probably owned by members of this board, the enthusiast. I bet Joe 6 Pack will be looking for a auto.

Obiviously it depends on your taste but I definitely prefer manual. Have had my 545 16 months and it just gets more fun to drive every day with the manual. Automatics cannot compare in my opinion, to the point that I was considering a 745 sport but will more than likely stay with the 5 for the single point of a manual.
