My SA told me that if I upgrade my TCU to the new BT compatible version, my assist will stop working. Is this true? Has anyone with a pre 03 '04 e60 have both BT and assist working? Does having NAV make a difference?

I have BT working with Assist in complete harmony. I would suggest you SA does not have his facts straight. I don't think that NAV has anything to do with BT and the TCU.
