The service manager tried to get me to buy new tires so I am sure I was at a stealership.
He told me he had reset the FTM, but it'd probably pop up again because one of my tires has a plug repair in it.

Was the car moving?
I believe the car has to be stopped in order for the "set tire" option to be available.
Also, make sure all the tires are properly inflated.

To clear the "flat tire" message try pressing the "check" button on the turn signal stalk.

On early model E60's, tire RPM's are counted - the system does not measure actual tire pressures. Tires with significant pressure differences will rotate at different speeds. This difference is detected by the FTM system and throws up a warning. In order to initialize the system, tires must be at rest - parked. The system won't allow you to reset until parked. Once the initialize command is sent, the system will monitor the tires and count the rpm's for a certain period of time. These will be stored as the baseline figures. Significant deviations will cause the warning flag. At least this is my understanding of the system.

I did have all tires properly inflated. The stealer even verified it.

Recalibrating it is the same thing. A recalibration basically "teaches" the car that its current level of inflation is "normal". That should clear the message.
My sister's Mini has this system too - the damn dealer told her that it couldn't be reset because the tires were out of balance! Talk about bad/dishonest service! I spent 5 minutes resetting the system and the light went off on her dash.
