My 2008 535i vent seems to be a different version. Maybe you should try a newer type or turn around the one that is there now. Although I can't imagine why any previous owner would flip it around in the first place.
Either way the vent faces, probably won't make any difference since It doesn't sound right that water is filling the outside panel so high that water enters the vent in the first place. Something is blocked or damaged.

+1 there is a known problem with the sun roof drain hoses. When they get clogged water can get inside the roof and run down into the areas around the trunk shorting out PDC and other components - there is an easy test to check if they are clogged. Also, the dealers offer a service to "clean" the hoses. I just had this problem and water was coming in through my roof.

Not sure where the rear drains are. I have poured water in the sunroof channel and see it drip from in front and behind the rear tires. The front drains are easy to see.
