The thing is, it *feels* like a bad fuel problem. It's not constant. It comes and goes. This morning, it seemed OK. I wonder if this is temperature related. It was pretty cold here (well, cold for here that is).

I noticed this awhile back too. Was at a stop light right outside my house and the engine had only been on for maybe 5 mins. At the intersection, the car did a shakey/jolt and the rpm needled moved up and down a little.
I took my car into the dealership on Thurs to have a few other misc things looked at and mentioned this to them. SA called back that afternoon and said they fixed all the misc things, but the car would stay in the shop until next Wed. Turns out my DME is bad and the software/idrive (or whatever the SA said. I didn't quite hear him) didn't fix it so they're sending another DME from New Jersey over and it's getting replaced.....

To clarify, mine isn't "thumping" per se -- it's more of a pronounced vibration that you feel all the way up to the steering wheel. It's also pretty consistent when at idle regardless of how long the engine's been on for or gas brand.

My 525 has a slightly rough idle sometimes too. Just a slight vibration. I told the dealer and he said he didn't feel it. It was not however thumping. This is my first BMW and I thought the straight six was suppose to be VERY smooth.
My 525 is ok about 700rpm on idle.
maybe itis the engine too cold???

No, you have it backwards. A V-6 is inherently unbalanced and much less smooth.
well my frends car any way.
I dont know if itis all the same for V6
