ECU- Manual to Auto. Can it be done?

ECU- Manual to Auto. Can it be done?
Hi all,
my indy assured me my 530D Auto needed a new ecu as mine had water damage. It has been remapped. He downloaded the data and I purchased a very tidy one from a BMW breaker on eBay. Turns out although all the part numbers correspond with mine, it was from a Manual car, not Auto. After the cleaning, the car would not fire up. Is there a data change process needed to change the ecu from manual to auto?
