The answer is kind of dependant on the geography and budget. In the UK where fuel costs a fortune and traffic is frequently slow, the best choice, in my opinion, is the 530D with steptronic.
I love driving it hard knowing I can afford to fill it up too!
It has really useful (real world) performance - and affordable running costs + the best resale value. What more can you ask for ? Oh yes ! a 535D.....
I guess if someone else was picking up the fuel costs ( I can just remember having an All Star card 10 years ago
) I'd love a 545 SMG...

That's strange because the Porsche tiptronic is nothing like SMG, - it's simply an auto (slush torque convertor) box!

Chose manual 530d, mainly because I have used to drive manual. And of course the torque kicks more with manual. And with 500Nm you dont have to worry about sifting a lot....
Automatic is also wonderful and precise, but anyway...

I chose the Gas Manual - primarrly because I like manual driving and my wife dosn't.

I have to agree with Stu and Dr. D, in the UK with fuel prices and traffic congestion, the Diesel Steptronic is the only way to go if buying privately. I gave up my All Star card 18 months ago, and having to pay for fuel in a BMW driven hard can mean deep pockets. Pushing the diesel hard around the lanes I get 25 mpg, driven gently in town traffic I get 32 mpg, yet on the motorway last night covering 200 odd miles to London I got 39 mpg at 85 to 90 mph most of the way. You can't fault it - performance AND economy.
The Diesel really does provide a fantastic driving experience, the torque is amazing.

I choose Diesel and 2.5 engine mainly for economical reasons. I choose Automatic and it will be my fisrt that way, because I've been told it would be a very good option in a E60.
