That's by design -- the idea is that it's to remind you that the top of the hour is approaching so you have a chance to tune to a radio station that broadcasts news each hour, etc. The first three beeps sound a few seconds before the top of the hour and the last, final (longer) beep is supposed to indicate the top of the hour. Any minor variance (like the final beep still happening before the top of the hour) is probably related to a slow processor and/or a "low priority" classification of this feature in the software...

The main volume is to rise or to lower the volume of what is heard. Tries to raise the volume when you hear these three whistles to seeing if you make it more audible and can verify if really you deactivate it from the menu.

Another possibility is that it is the CD or the DVD (Disc turning and lens reading)

Is this "feature" one of the personalized settings that will work for one driver but not the other? My wife swears that it doesn't chime when she drives.

Probably. Everything is tied to the key. Each time you shut off the engine it stores the last settings and ties it with that key so the next time you get in the car can automatically reconfigure all your settings just the way you left it. I would believe the hourly chime would be one of the variables in that list.
