I'm having a similar situation on my 04 545i N62 after replacing the entire cooling system - everything. Been temp mapping various components and the cooling system is functional with an average drop of 25degC thru the rad. But the engine block seems excessively hot, sometimes as high as 108degC which is near the flashpoint of the Motul oil I use.
Any reasons why the N62 can run so hot I would be interested in knowing. I have no codes indicating a problem, and my indy is stumped as well.

Well I had rain water in my trunk a few weeks ago. That's why stuff started to happen and my electrical malfunction light started flashing. Well I just found out my fan in done. That's what caused the overheating and blown hoses. So all hoses and thermostat changed and fuses only to find the fan wires burnt. . Dang ching ching. I'm wondering why the can doesn't have a temp gage and you have to wait til it pops up in idrive. That crazy
I was having the same issues in 2008 550. It started with a crack in the expansion tank which caused a coolant low message. I replaced that one myself and when I brought it to BMW a week later for an oil change they told me I had a valley pan leak which was also causing a coolant low message and overheating. I ended up blowing the main radiator hose and had to have it towed to them. After that $2000+ fix, I drove it for about three days and kept getting overheating message. It would only overheat when i was stuck in traffic during 90 degree plus heat so I asked them to check the radiator fan. They kept it for about four hours and said everything was fine and it just had air in the coolant line. I picked it up that Friday morning and had it back in the shop by Saturday for the same thing. They didn't look at it until Monday just for them to tell me the radiator fan wasn't working. Another $2000 job. This time the dealership picked up the tab since they failed to check the very same thing I asked them to check. Throughout this process I did learn how to check the engine temp through a hidden menu on the dashboard. You have to hold in the trip reset knob for about 30 seconds. Then hit the knob until you get to menu 17 and the word "lock" is displayed. The code I believe is the sum of the last 5 digits of your vin. Once the code is entered, keep pushing the knob until you get to page 7 and it shows what the engine temp is. The only thing that sucks is you have to do this process every time you start the engine. I use it randomly to make sure everything is staying where it should.
