A nice feature on my old E91 was the "anti-train stop". Holding the breakpedal down and letting the car come to a full stop always led to a nice, soft stop of the car. Doing that with my E61 ends up with all passengers getting thrown back and forth in the car...

I thought this feature was standard on the E61 too!

I also noticed that the E61 is not as smooth coming to a halt than other cars I have driven.
Don't really know what you are talking about though! How did you have to press the pedal?
Hard, smooth, short or long?

A features introduced a couple of years ago with the E90/E91 (2005) was that you could keep some pressure on the break pedal when coming to a full stop, and the car's software would release the break softly so that the car came to a smooth stop. I enjoyed that in my E91 and miss it in my present E61.

I never heard of this feature but it would add to the best driving experience. I don't understand why we don't have it in E60?

According to the broshure it should be in the E60/E61. It's called soft stop but I really can't say that I have it in my car. Try to lift the brake pedal a little before you come to a full stop. Then it feels like the brake system actually completes the full stop softly. It's not only you're lifting the pedal that makes this happening it feels.
